The metal clip over the top is usually positive and the bottom of the holder is usually negative. There should be markings on the unit to indicate polarity.

If it doesn't fit nicely you can bend the legs to make them fit, run a jumper wire, or drill a hole into the board to fit the odd leg. However, you may just find it easier to find a holder with legs that fit.

look at a battery.

You can see that the edge and one side of the battery is positive so you can see that the battery would go in this holder positive facing up.
